Adaptation génétique et détection de la sélection dans le cadre d'évolutions expérimentales ArchiMer
Barthelemy, Clement.
Adaptation is a concept at the heart of the theory of evolution by natural selection. It designates both the process which allows the adjustment of the phenotypic trait of an individual to external environmental conditions and the state resulting from this process. In this context, genetic adaptation represents all of the molecular determinants of adaptation, which means, all of the mechanisms that drives adaptation of species at the molecular level. To study the evolutionary processes during adaptation, we can study the evolution of an experimental population in response to the conditions imposed by the experimenter (environmental, demographic, etc.): this is experimental evolution. When these experiments are coupled with high-throughput sequencing, the...

An approach for understanding the heredity of two quality traits (head color and tightness) in globe artichoke (Cynara scolymus L.) Genet. Mol. Biol.
Cravero,Vanina Pamela; Picardi,Liliana Amelia; Cointry,Enrique Luis.
The inheritance of head color and tightness in globe artichoke was studied utilizing crosses between inbreed lines and between clones and self-pollinated clones from different genetic origins. These genetic materials were sowed in a completely randomized design with 20 plants per plot and genotype. Globe artichoke heads were classified into three colors (purple-green, purple and green) and three head tightness types (compact, fairly compact and soft) and the segregating ratios for these traits tested in each offspring using the chi-square test. Crosses between green and purple inbreed lines produced only purple-green heads but F2 generation segregated at a purple-green:purple:green ratio of 9:3:4. The self-pollinated compact head clones produced a compact...

Aplicación de marcadores AFLP para explorar heterosis en Capsicum spp. Phyton
Castañón-Najera,G; Ramírez-Meraz,M; Ruiz-Salazar,R; Mayek-Pérez,N.

Color polymorphism and allele frequency in a Brazilian population of the sunflower caterpillar Chlosyne lacinia saundersi (Doubleday) (Lepidoptera: Nymphalidae) Neotropical Entomology
Lopes-da-Silva,Marcelo; Casagrande,Mirna M..
The aim of this work was at calculating allele frequency color polymorphism in a population of sunflower caterpillar, Chlosyne lacinia saundersi (Doubleday) from Londrina, Paraná State, Brazil. Allele frequency in insect populations can be used as genetic marker to compare populations from different geographical and host origins. There are three phenotypes conditioned by two loci interacting epistatically. The phenotypes are: rufa (oranged colored larvae), bicolor (black larvae with dorsal orange stripes) and nigra, larvae with the body entirely black, sometimes with dorsal yellow dots, best seen in the fourth and fifth instars. Samples were taken independently in an attempt to obtain all combinations of crossing among genotypes. The genetic mechanism of...

Contrasting effects of historical contingency on phenotypic and genomic trajectories during a two-step evolution experiment with bacteria ArchiMer
Plucain, Jessica; Suau, Antonia; Cruveiller, Stephane; Medigue, Claudine; Schneider, Dominique; Le Gac, Mickael.
Background The impact of historical contingency, i.e. the past evolutionary history of a population, on further adaptation is mostly unknown at both the phenotypic and genomic levels. We addressed this question using a two-step evolution experiment. First, replicate populations of Escherichia coli were propagated in four different environmental conditions for 1000 generations. Then, all replicate populations were transferred and propagated for further 1000 generations to a single new environment. Results Using this two-step experimental evolution strategy, we investigated, at both the phenotypic and genomic levels, whether and how adaptation in the initial historical environments impacted evolutionary trajectories in a new environment. We showed that...

Diallel analysis and heterosis components in paprika peppers Rev. Ciênc. Agron.
Lasmar,André; Maluf,Wilson Roberto; Ticona-Benavente,César Augusto; Nogueira,Douglas William; Nogueira,Danilo Gustavo.
ABSTRACT The aim of this study was to quantify and assess the components of heterosis in paprika hybrids related to yield, capsanten pigment content (estimated as ASTA degrees) and resistance to Phytophthora capsici, and to identify parental lines with high general combining ability (GCA) to be used in future breeding programmes and/or to obtain new hybrids. Fifteen hybrids were obtained through a complete diallel cross (reciprocal hybrids excluded) among six proprietary paprika breeding lines from HortiAgro Sementes S.A., four of which originally introduced from Peru (P1=PIM 032-03; P2=PIM 033-11; P3=PIM 034-19; P4=PIM 035-01) and two from the U.S.A. (P5=PIM 036-08; P6=PIM 037-18). Epistatic gene action was involved in the expression of heterosis for...

Dissecting the genetic architecture of complex traits and its impact on genetic improvement programs: lessons learnt from the Virginia chicken lines R. Bras. Zootec.
Pettersson,Mats E.; Carlborg,Örjan.
Long-term selection experiments provide a valuable resource for understanding the genetic changes that take place in animal improvement programs. The Virginia chicken lines have for more than 50 years been subjected to single-trait, bi-directional, divergent selection for high and low juvenile body weight. It is one of the most well studied experimental populations in agricultural animals and has played an instrumental role in the understanding of the genetic basis of complex traits. In this paper, we summarize the findings from the more recent publications focusing on the efforts to identify the loci contributing to selection response as well as discuss the currently ongoing research. We conclude by describing some future research prospects that promise...

Epistasis and genotype-by-environment interaction of grain protein content in durum wheat Genet. Mol. Biol.
Bnejdi,Fethi; Gazzah,Mohamed El.
Parental, F1, F2, BC1 and BC2 generations of four crosses involving four cultivars of durum wheat (Triticum durum Desf.) were evaluated at two sites in Tunisia. A three-parameter model was found inadequate for all cases except crosses Chili x Cocorit 71 at site Sidi Thabet and Inrat 69 x Karim at both sites. In most cases a digenic epistatic model was sufficient to explain variation in generation means. Dominance effects (h) and additive x additive epistasis (i) (when significant) were more important than additive (d) effects and other epistatic components. Considering the genotype-by-environment interaction, the non-interactive model (m, d, h, e) was found adequate. Additive variance was higher than environmental variance in three crosses at both sites....

Epistasis interaction of QTL effects as a genetic parameter influencing estimation of the genetic additive effect Genet. Mol. Biol.
Bocianowski,Jan.
Epistasis, an additive-by-additive interaction between quantitative trait loci, has been defined as a deviation from the sum of independent effects of individual genes. Epistasis between QTLs assayed in populations segregating for an entire genome has been found at a frequency close to that expected by chance alone. Recently, epistatic effects have been considered by many researchers as important for complex traits. In order to understand the genetic control of complex traits, it is necessary to clarify additive-by-additive interactions among genes. Herein we compare estimates of a parameter connected with the additive gene action calculated on the basis of two models: a model excluding epistasis and a model with additive-by-additive interaction effects....

Epistasis of polymorphisms related to the articular cartilage extracellular matrix in knee osteoarthritis: Analysis-based multifactor dimensionality reduction Genet. Mol. Biol.
Fernández-Torres,Javier; Martínez-Nava,Gabriela Angélica; Zamudio-Cuevas,Yessica; Lozada,Carlos; Garrido-Rodríguez,Daniela; Martínez-Flores,Karina.
Abstract Osteoarthritis (OA) is a complex disease with a multifactorial etiology. The genetic component is one of the main associated factors, resulting from interactions between genes and environmental factors. The aim of this study was to identify gene-gene interactions (epistasis) of the articular cartilage extracellular matrix (ECM) in knee OA. Ninety-two knee OA patients and 147 healthy individuals were included. Participants were genotyped in order to evaluate nine variants of eight genes associated with ECM metabolism using the OpenArray technology. Epistasis was analyzed using the multifactor dimensionality reduction (MDR) method. The MDR analysis showed significant gene-gene interactions between MMP3 (rs679620) and COL3A1 (rs1800255), and between...

Evolutionary history and genetic parallelism affect correlated responses to evolution ArchiMer
Le Gac, Mickael; Cooper, Tim F.; Cruveiller, Stephane; Edigue, Claudine M.; Schneider, Dominique.
We investigated the relationship between genomic and phenotypic evolution among replicate populations of Escherichia coli evolved for 1000 generations in four different environments. By resequencing evolved genomes, we identified parallel changes in genes encoding transcription regulators within and between environments. Depending on both the environment and the altered gene, genetic parallelism at the gene level involved mutations that affected identical codons, protein domains or were widely distributed across the gene. Evolved clones were characterized by parallel phenotypic changes in their respective evolution environments but also in the three alternative environments. Phenotypic parallelism was high for clones that evolved in the same environment,...

Lack of evidence for intermolecular epistatic interactions between adiponectin and resistin gene polymorphisms in Malaysian male subjects Genet. Mol. Biol.
Lau,Cia-Hin; Muniandy,Sekaran.
Epistasis (gene-gene interaction) is a ubiquitous component of the genetic architecture of complex traits such as susceptibility to common human diseases. Given the strong negative correlation between circulating adiponectin and resistin levels, the potential intermolecular epistatic interactions between ADIPOQ (SNP+45T > G, SNP+276G > T, SNP+639T > C and SNP+1212A > G) and RETN (SNP-420C > G and SNP+299G > A) gene polymorphisms in the genetic risk underlying type 2 diabetes (T2DM) and metabolic syndrome (MS) were assessed. The potential mutual influence of the ADIPOQ and RETN genes on their adipokine levels was also examined. The rare homozygous genotype (risk alleles) of SNP-420C > G at the RETN locus tended to be co-inherited...

Pre-weaning performance evaluation of a multibreed Aberdeen Angus × Nellore population using different genetic models R. Bras. Zootec.
Lopes,Jader Silva; Rorato,Paulo Roberto Nogara; Weber,Tomás; Araújo,Ronyere Olegário de; Dornelles,Mariana de Almeida; Comin,Juliana Grigolleto.
This work aimed at estimating the genetic effects that affect the pre-weaning performance of animals from multibreed crosses. In order to do so, it was used information of the weight at weaning of 79,521 animals, sired by 1,020 bulls and 61,898 cows from Aberdeen Angus and Nellore breeds and from many genetic groups resulted from their crosses. Five genetic models were tested: model 1, containing the fixed breed genetic effects (additive direct and maternal effects, heterozygote direct and maternal effects, epystatic direct and maternal effects, joint additive direct and maternal effects); model 2, equal to model 1, excluding direct and maternal joint additive effects; model 3, equal to model 1, excluding direct and maternal epystatic effects; model 4,...

Quantitative trait locus mapping associated with earliness and fruit weight in tomato Scientia Agricola
Hernández-Bautista,Aurelio; Lobato-Ortiz,Ricardo; García-Zavala,José Jesús; López-Fortoso,Fernando; Cruz-Izquierdo,Serafín; Chávez-Servia,José Luis; Cadeza-Espinosa,Marisol.
ABSTRACT The flowering time is regarded as an important factor that affects yield in various crops. In order to understand how the molecular basis controlling main components of earliness in tomato (Solanum lycopersicum L.), and to deduce whether the correlation between fruit weight, days to flowering and seed weight, is caused by pleiotropic effects or genetic linkage, a QTLs analysis was carried out using an F2 interspecific population derived from the cross of S. lycopersicum and S. pimpinellifolium. The analysis revealed that most of the components related to earliness were independent due to the absence of phenotypic correlation and lack of co-localization of their QTLs. QTLs affecting the flowering time showed considerable variation over time in...

Kiihl,Tammy Aparecida Manabe; Arias,Carlos Alberto Arrabal.
The objective of this work was to evaluate the effect of the transgenic soybean BR-16-AHAS genetic constitution on the tolerance to the herbicide imazapyr. BR-16-AHAS was crossed with ten other genotypes. The experimental design was a complete randomized block, in a 2x12x3 factorial arrangement, with two sowing periods (winter and summer), twelve crossing groups and three plant positions (upper, mid and lower), with three replicates. The plants were treated with 100 g ha-1 a.i. of imazapyr at the V3/V4 stage. For each position of the plant (upper, mid and lower), the following variables were assessed: number of pods, number of seeds, seed weight, number of seeds per pod and the 100 seeds weight. The effect of the herbicide varied according to the more...

Use of ridge regression for the prediction of early growth performance in crossbred calves Genet. Mol. Biol.
Pimentel,Eduardo da Cruz Gouveia; Queiroz,Sandra Aidar de; Carvalheiro,Roberto; Fries,Luiz Alberto.
The problem of multicollinearity in regression analysis was studied. Ridge regression (RR) techniques were used to estimate parameters affecting the performance of crossbred calves raised in tropical and subtropical regions by a model including additive, dominance, joint additive or "profit heterosis" and epistatic effects and their interactions with latitude in an attempt to model genotype by environment interactions. A software was developed in Fortran 77 to perform five variant types of RR: the originally proposed method; the method implemented by SAS; and three methods of weighting the RR parameter lambda. Three mathematical criteria were tested with the aim of choosing a value for the lambda coefficient: the sum and the harmonic mean of the absolute...
